Dear friend,
No point now in discussing the validity of the subsequent modification of the initial notice period since you had already accepted it. If the buy-out option of the notice period is subject to the discretion of the employer, any forceful insistence from your side in this regard would certainly strengthen the ego of the management and may prove to be futile.
Therefore, be polite and convincing in your approach right from the level of your reporting officer to that of your functional head.

when you acknowledge the same then it means you don't have any objection and you are accepting it. So if you want to leave then you must serve the said 90 days notice period. otherwise same will be recover from your full and final payment.

Please request your hiring manager. In most of the organizations it is manager driven organization and if your hiring/reporting manager agrees then rule could be relaxed and you can be relieved on event of you completing commits of role to satisfaction of your manager. Just request and seek help.

In the employment contract the period of notice is written if it 30/60/90 days or altered later on. However, the employment can be terminated by either party either by Notice in writing of 30/60/90 days or lieu of Notice, salary in lieu of Notice (less period of Notice).
Please check your appointment letter/modification letter and if salary in lieu of Notice is provided, you can get relieved by paying salary for the number of less notice period.
